Z005 Administration and dimensions This APG is primarily intended for parameters that specify the dimensions: x, y (e.g. latitude, longitude) z (e.g. height above sea level/sea floor, depth/pressure) t (e.g. date/time, elapsed time) However, there are other parameters, such as general purpose quality control flags, sequence numbers, platform orientation (heading)/velocity, sampling duration/quantity (e.g. volume filtered) that have been included in the BODC dictionary mapping. It is inevitable that a grouping such as this will become the final resting place for parameters that do not fit into any other existing APG. The mappings to this group therefore require periodical review. Note the potential for problems with confusion between pressure/depth as a z co-ordinate, as a sea level parameter (variation with time), or as a seafloor topography (bathymetry) measurement. Each of these should be assigned a different parameter if sensible grouping is to be possible. BODC currently has problems in this area that have been temporarily resolved by mapping ambiguous pressure/depth parameters into the Other Physical Oceanographic Measurements APG until the problems can be resolved as part of a planned future database restructure. 2003-06-10
C003 Amino acids This group contains parameters pertaining to amino acid concentrations. Amino acids are defined as carboxylic acids with an amino group at the alpha position. The grouping covers concentrations of these compounds in the water column (mass of amino acid per unit mass/volume of water) or their content in sediment or suspended particulate matter. The grouping does not include amino acid fluxes or rate variables, such as bacterial production by leucine uptake. 2003-06-10

B005 Bacteria and viruses This group incorporates all state variables pertaining to bacteria (Kingdom Monera)and viruses. Note that Monera includes both Phylum Bacteria and Phylum Cyanophycota (cyanobacteria but sometimes called blue-green algae). Most parameters in this group express the abundance, either as cell counts or biomass, of various types of bacteria or viruses. However, the group also includes parameters that describe any other property of these entities that are not rates or fluxes . Examples include cell size, cell volume and the proportion of the population associated with the particulate phase. 2003-06-10
B070 Biota abundance, biomass and diversity All parameters of any dimensionality (per unit volume, area or simply counts) quantifying the numbers, mass or diversity (species variation) of biota in water bodies, sediment or the atmosphere. 2011-07-27
B007 Biota composition This group contains all parameters relating to the composition of organisms or their constituent parts. C005 Carbon, nitrogen and phosphorus This group contains the state variable parameters pertaining to carbon, nitrogen and phosphorus that do not obviously belong in other groupings. Consequently, this grouping should be considered as an 'others' category and its contents should be periodically reviewed with a view to the creation of additional groupings should this be deemed necessary. In the case of carbon, parameters are split between this grouping and the Carbonate System APG. The latter are clearly defined and this group contains anything that is left. Current (May 2003) carbon parameters in this grouping from the BODC Parameter Dictionary include: Measurements of the calcite concentration in the water column expressed in terms of carbon concentration per unit volume/mass of water. Particulate organic (or total) carbon concentration. Dissolved organic carbon concentration. Total, organic and/or inorganic carbon content (mass carbon per unit mass of substrate) of sediment or suspended particulate material. For nitrogen, the parameters are split between this APG and Nutrients. Again, the latter is more clearly defined, leaving the rest for this grouping. Current (May 2003) nitrogen parameters in this grouping from the BODC Parameter Dictionary include: Particulate nitrogen ("PON") concentration. Dissolved total nitrogen. Nitrogen content of sediment. For phosphorus, the parameters are again split between this APG and Nutrients, which is the more clearly defined. Current (May 2003) phosphorus parameters in this grouping from the BODC Parameter Dictionary include: Particulate total and organic phosphorus concentration. Dissolved total phosphorus. C015 Dissolved gases This group incorporates dissolved gas concentrations and/or saturations, excluding: Gases that are incorporated into the water column through chemical reaction and quantified as the products of the reaction, such as ammonia and carbon dioxide. Gases that belong to other chemical-type APGs. For example, methane parameters are placed in the Hydrocarbons APG and not Dissolved Gases. Gases are defined as substances with a boiling point below 50 °C at atmospheric pressure (terrestrial conditions extreme limit). The group also includes: Parameters collected by instruments making in-situ measurements of dissolved gas concentration, such as oxygen membrane current and temperature. Parameters required for data standardisation, such as oxygen fixation temperature. Parameters required for the interpretation of gas concentration parameters, such as the temperature and pressure at which the concentration has been calculated if these differ from the in-situ conditions for the sample. This APG should represents dissolved gases that do not fit in any other category and consequently its contents should be periodically reviewed to see if further classes need to be specified. 2003-06-10

C017 Fatty acids This group incorporates the parameters relating to the fatty acid content of sediment or suspended particulate material. Contents are expressed either as 'concentrations' (SPM fatty acid per unit volume of water) or 'contents' (quantity of fatty acid per unit mass of sediment or SPM). Fatty acids are considered as the naturally occurring continuous chain, saturated and unsaturated aliphatic acids. In their ester form these are the constituents of the fats, waxes and oils of plants and animals. Simpler carboxylic acids with an alkyl or alkenyl group, sometimes loosely termed 'fatty acids' are not included. 2003-06-10

O005 Fluxes This group contains parameter codes that relate to the rate of transfer of material across real or virtual interfaces. The current (May 2003) BODC Parameter Dictionary includes two types of flux: Vertical fluxes of mass, chemical species and biological entities through the water column (sediment trap fluxes). Fluxes of chemical species between the water column and the underlying sediment, including sediment oxygen demand. However, other categories, such as the estuary discharge fluxes, are envisaged in the future. Note that this APG has been given 'priority' status to enable modellers to easily ascertain the extent of rate variable availability. Flux parameters are included in this APG in preference to any other APG that might seem appropriate. 2003-06-10

C025 Hydrocarbons This group contains parameter codes describing the concentrations of the compounds of carbon and hydrogen. All compounds conforming to this definition are placed in this APG, including aromatic compounds, even polycyclic aromatic hydrocarbons traditionally categorised as 'pollutants'. Most parameters express the abundance, either as cell counts or biomass, of various types of microzooplankton, but may include other properties such as cell volume. C040 Nutrients This group contains parameter codes describing the concentrations of the substances that provide the essential basic elements - nitrogen, phosphorus and silicon - to the phytoplankton. The species covered are: Nitrogen - nitrate, nitrite, ammonium and urea. Phosphorus - orthophosphate Silicon - hydrosilicic acid, commonly termed 'silicate'. The grouping also covers uncalibrated analytical or in-situ instrument outputs, such as monochromatic optical absorbances at the appropriate wavelengths for nutrient determination. 2003-06-10
D015 Optical properties This APG contains parameters pertaining to the optical properties of seawater. Assigning parameters to this group encounters two areas of difficulty. Optical techniques, such as transmissometers and nephelometers, are used to quantify SPM concentration. The 'usual' parameter for transmissometer measurements is optical attenuance (or its natural log), which is clearly an optical property. Consequently, attenuance, percentage transmission and their precursor voltages have been included in this APG. However, the usual calibrated parameter from a nephelometer is turbidity, which is clearly more closely related to the suspended load of the water column. Consequently, nephelometer parameters, including raw voltages, have been included in the Suspended Particulate Matter APG. Light intensity, such as downwelling irradiance, may be measured by sensors placed either above or below the surface of the water. It might be argued that the latter belonged in the Meteorology APG. However, some irradiance records include measurements both above and below the sea surface to quantify light loss across the air-sea interface. Consequently, both surface and subsurface irradiance have been placed in the Optical Properties APG. 2003-06-10

D020 Other physical oceanographic measurements This is a 'safety net' category to cover physical oceanographic parameters that cannot be mapped to other Agreed Parameter Groups. It should be regarded as a transitional grouping: if a significant number of related parameters map to this group then the creation of an additional group should be discussed and agreed. The following parameters within the BODC Parameter Dictionary currently (May 2003) fall into this category. Parameters derived from temperature and salinity, such as density anomaly and Brunt-Vaisala frequency. The volume to mass (litres to kilograms) conversion parameter. Parameters measured by in-situ turbulence probes (e.g. FLY probe), such as temperature dissipation rate, turbulent kinetic energy dissipation and diffusivity. The BODC parameters 'PRES' (sea pressure in decibars) and 'ADEP' (depth in metres) are also included in this group. This is because there is an ambiguity problem with these parameters assigned to both measurements of tidal height by water level recorders (obviously Currents, Sea Level and Waves APG) and to the 'z' spatial co-ordinate for CTD and radiosonde data (obviously Administration and Dimensions APG). This problem will be addressed in a planned future restructuring of the BODC database by setting up and applying two separate codes. Pressure channels in current meter records pose additional problems as the data may either be used as a measure of tidal height or to monitor the depth of the instrument, looking primarily for knockdown. Current thinking is to assign the 'tidal height' pressure code in this case as the pressure record rarely provides an accurate estimate of the instrument's 'z' co-ordinate. 2003-06-10
C055 PCBs and organic micropollutants This group is designed to bring together parameters pertaining to concentrations of extremely toxic organic chemicals in air, water, SPM, sediment or biological material. It has been set up as an alternative miscellaneous APG to 'Other Organic Chemical Measurements' to assist searches for environmentally significant substances. The inclusion of a parameter in this grouping has to be subjective to some extent. The grouping includes measurements on pigments in the particulate phase of the water column (expressed as pigment mass per unit volume/mass of water), pigments in sediment (expressed as pigment mass per unit mass or volume of sediment) and zooplankton gut pigment contents (expressed as pigment mass per individual). 2003-06-10
